As Rachael said the CKC will register just about anything. Honestly I don't think your breeder is being very honest...it's not specifically the blue merle color that the AKC won't recognize, it's the fact that some other breed was used somewhere down the line to create it. The AKC will register whitelies, blueies, mismarks, etc, so IF blue merle was a possible color and the parents both had papers, you would still be able to register with the AKC regardless of color. However, it's not even mentioned as a possible fault because blue merle coloration does not exist in a pure bred pembroke.
Hi Roman! Your puppy is absolutely adorable! Alas, based on what I'm looking at she may not be a pure Pembroke. Or I suppose it's possible she's a "bluey" mismarked tri-color. A Pem normally would not have that much white on the body. "Bluey" is not the same as blue merle; it is basically a color fault where the areas that should be black on a dog have a blueish cast to them.
The pup sure does look like a blue merle. I'm guessing that there is Sheltie or Aussie lurking in your pup's background. I guess others have mentioned that. Cross-bred dogs can be very cute (look at Toby; I swear that is the best-looking dog I have ever seen). It's up to you whether or not you want to confront the breeder, though; if she's passing them off as pure Pems, that's a bit of a lapse on her part.
As others have said blue merle is not an accepted color for pembrokes. Most likely it was mixed with an aussie somewhere down the line. I've seen a lot of this lately and most of the time the breeder is selling them as pure corgis.
